The tie is due to be played on October 24 (3pm kick-off) against City, who lost 2-1 to Graham Westley's side in a pre-season friendly thanks to goals from Charlie Griffin and Chris Beardsley in the summer.
Chelmsford secured their safe passage into the fourth qualifying round on Saturday by beating Dartford 4-1.
Boro will be looking to embark on a cup run to make up some of the shortfall left from Setanta's collapse with �12,500 going to teams that make it into the FA Cup first round proper.
